The same thing happened to me years ago while trying to restore a '65 Mustang. We pulled the trans out; and that's when I found out there both short and long input shafts. A former owner had replaced a long shaft with a short one, so nothing fit.
Or there could be a dimensional problem with the bell housing that you used - too short or too long, causing the same problem.
